xmodmap alters i3 shortcuts

I'm having an issue that seems to be somewhat similar to the one in question 676. It's different enough, however, that I'm not sure it's actually the same. After using xmodmap to set keycode 0x09 = Return, $mod+Esc opens a new terminal window but $mod+Enter just sends a "return" code to the program in the active window (so, for instance, in a text editor I get newlines). (Note that my $mod is Mod4, so my problem is not due to the oddities of the caps lock key itself.)

The xmodmap line in my i3 config:

I've tried mapping 36 (the Enter key) to "Return Return Return," but that didn't seem to change anything.

EDIT: this error is with i3 version 4.0.1.
