When i start nm-applet or other tray applications, I see that there is a black space in i3bar. When I click on it, everything works as expected, but the icon does not show.

This is a known bug in GTK, see https://bugzilla.gnome.org/show_bug.c...

As a workaround, you can chose a bigger font size for i3bar, which will lead to a bigger tray area. See http://i3wm.org/docs/userguide.html#_...
